ocarina of time and Majora's Mask both follow a single mutable timeline: Your actions in the past change the future. Beans, the song of storms, etc... So when you beat the game, you just assume you changed the future for good. You don't assume there's any dbz dark timeline shit.
When wind waker comes out, the game just tells you that ganon escaped but the hero didn't return. Nothing in this game suggests your playing a particular timeline.
It's twilight princess that fucks everything up, because twilight princess existing alongside wind waker, requires branching multiverse string theory. This is where the timeline retcon madness begins. TP was the source of the cancer.
